While we have been seeing a greater reliance on Nephi as the de facto leader of the family, Lehi is nevertheless the patriarch and the prophet. When the time comes to set off to the promised land, the command comes to Lehi, not Nephi. Lehi received the command to leave Jerusalem, and it was fitting that he received the command to leave Bountiful (and the Old World) as well.
